They were quite clear about it at the time, and around the world many people in other countries were very shocked at the lengths they went to, in order to draw your attention to these points.
They were angry at American policy in the middle east. Specifically they demanded the removal of all US troops from Saudi Arabian territory, an end to US support for the various despotic regimes in the area, and a halt to the US support for the actions of Israel.
To make sure you were listening, they murdered 3000 men women and children. You owe it to those victims to remember the details of what occurred.
Why they did it is a matter of record. Their leadership openly announced it was in protest of America's ongoing presence and occupation of traditionally muslim lands throughout the middle east.
Why it happened is a more general question. In part it was because the US was at that time under the administration of incompetents, who neglected bin Laden and his organization.
Setting this "policy of negligence" was probably a mostly unconscious decision, made reflexively, to show disdain for the outgoing, democratic, Clinton administration that had tried to warn them on the subject. They, the "adults" were not going to let a bunch of contemptible democrats tell them what was important in foreign policy. And they proved it.
I think it was a remarkable illustration of the level at which the republican leadership has been operating for years.
