I'm betting it was Operation Vengeance, the hunt for Admiral Isoroku Yamamoto. The planner of the Pearl Harbor attack. He was hunted down and shot down on April 18, 1943. I'm sure it was as big as the hunt for Bin Laden.

I know the hunt for Bin Laden was beyond monstrously huge, but wasn't the hunt for John Wilkes Booth was also huge? Am I missing any other significant manhunts? What was the biggest manhunt in history?
